I have both the flip up rear glass and storage box on my 22 RMAX4 XT-R , they fit fine. I swap back and forth between removing back seats and storage box and putting tail gate on for carrying 2 dog, or if I carry 4 people put the seats and storage box back in.

I use ducks nets for window nets on all 4 doors help keeps the pooches from getting slapped by branches etc. Yamaha Wolverine Rmax Window Nets | Ducks Nets | Kittanning

I have the same: oem rear slider with oem storage box on my '22 RMAX2. No interference issues on the 2, can't say anything about the 4.
