. Are these rubber grommets just "dust covers". Or do they have grease in them. Or would it hurt if I were to use my needle on my grease gun and poke threw the side of them to inject some grease in them. ?

Others may advise differently but I wouldn't poke those rubber seals. You'll just give dirt and water an easier path in. Those are greased, factory sealed and considered non serviceable. Many automotive manufacturers do the same thing then when you buy aftermarket replacements they are serviceable. I've looked them up on the Yamaha parts site and they are relatively inexpensive. I don't know if anybody bothers to make these type of parts aftermarket.

The top pic is a tie rod end and the bottom pic is a ball joint BTW.
